NETWORK INFERENCE: can we do it?

A theme I have picked up on this week is "Network Inference." The single general question on my mind is: what do we need to learn the unknown structure of a network? What if we have information about the network's dynamics? What if we know the network's clustering properties, or the rule by which it was formed? What if we are missing edges, nodes, an entire network? Can we make use of time series, mutual information, maximum likelihood, hidden Markov models?
